There has got to be a way to make it so there are less monsters and stuff to deal with in the desert! So what do I do?

As far as I remember, you can beat the game without ever stepping into the desert. That is, all desert quests are optional.

So what do I do?

Take a deep breath to start with.

Yeah, I could severely drop the random encounter rate in the desert, but that severely frustrate people who are hunting in order to collect money or combat experience. So I won't. There's not that many things to do in the desert to begin with and two out of the three classes can easily avoid monsters.
