I remember that being one of the more frustrating puzzles of the game.

Took me quite a while to figure it out.

Wow... this is frustrating. When you say "since the beginning of the game" do you mean it is something that we started out with? Have no clue what exactly the crystal is or where.

Take a close look at all the items that you have in your inventory. Yes, it is attached to something that you have had since the beginning of the game. In fact, Graham brought it to Kolyma with him.

If you still can't figure it out... [spoiler]The crystal is one of the decorative jewels lining the hilt of your sword. Use the hammer or the fence stake to knock it free.[/spoiler]
